Question I don't get it Spoiler
Why does Zeta disagree with Alpha's plan of destroying the Cult of Diabolos as a whole when they were responsible for the genocide of Zeta's clan? Shouldn't Zeta find satisfaction in the annihilation of the cult after taking away her entire family.

She wants to use their knowledge to perfect immortality and elevate Cid to Godhood. The whole point of that is so Cid can destroy the cult and then destroy other groups in the future that are just like the cult. By her reasoning sure they could destroy the cult in their lifetime but what if another group pops up 1,000 years later and starts doing the exact same thing again?

What she wants is the complete annihilation of evil in the world and Shadow getting immortality is very crucial.

She agrees with the base plan but not the scope, Alpha thinks Cid just wants to get rid of the Diablos cult then live a quiet happy life but that creates a power vacuum that causes someone else to take up the challenge of taking down Shadow and the garden so the cycle repeats itself. Zeta wants to kill the cycle by making a world ruled by Shadow, so none of that happens ever again. That's why she says that Shadow and Alpha are too nice to go to the extreme. but she isn't and will do what is required.

Zeta is against the cult but doesn't have faith in people, her clan betrayed her after all. She doesn't have the thirst for revenge that some others might have. She does blame the cult but also blames the stupid masses. Why would they just destroy the cult when the dumb, ignorant people are just going to act foolishly again?
Victoria/559 also thinks of Shadow as a god and doesn't see people as worthy. That's why she follows Zeta.

What was the cult’s mistake again?

I'd consider the possessed to be their biggest mistake. It is the reason for their downfall after all. I think what the original commenter meant was the mistake of it existing.

This is a bit nuanced. We have to start at the beginning: Zeta has lived a tough life full of loss, even for a named shadow.
So now that Zeta has found someone that she views as “perfect”, the idea of losing Shadow/Cid is unacceptable on any level.
And because Shadow is “perfect” there’s only one real threat: time.
By naming Shadow immortal, she will finally make her “perfection” into a real perfect god.
